Overview
The Ninja class specializes in guerilla warfare and persistent asymmetric tactics. The Ninja class fares poorly in direct confrontations, relying instead on agility and luck to evade their foes, while they harass their foes with ranged attacks, undermining them with status ailments, and distract them with shadow doubles. Monsters suffer fiery retaliation when they kill a shadow double, while the Ninja class continues filling the battlefield with phantoms.

Trivia
- The ninja's fourth portrait in Etrian Odyssey III: The Drowned City and second portraits in Etrian Mystery Dungeon and Etrian Mystery Dungeon 2 have a strong resemblance to the Ronin's fourth portraits in Etrian Odyssey, Etrian Odyssey II: Heroes of Lagaard, Etrian Odyssey Untold: The Millennium Girl and the fourth and eighth portraits in Etrian Odyssey 2 Untold: The Fafnir Knight as they both have identical hairstyles, eye colours, are both clad in pink outfits and both represent Japanese-themed classes.
- In the original Etrian Odyssey III: The Drowned City, Ninja uniquely had all of their skill names written in Japanese Romaji.
- Ninja and Shinobi are the respective on'yomi and kun'yomi readings of 忍者.
